After a year, I have finally gotten back to working on my Pen S. Its main problem is that many times, it would wind without cocking the Copal-X shutter, requiring two film advances (wasting a frame). None of the online "solutions" worked for me. I have found a fix and want to let others know of it. I noticed that if I pushed the internal tab that attaches the large spring to the cocking mechanism (behind the red arrow in the attached image) left near the end of the wind, the shutter would cock. I had previously noticed that if the small steel ring (yellow arrow) in the cocking mechanism was not in place, the shutter would not cock. I therefore added a 1mm slice of K&S 3/32" OD brass tubing (red arrow) around the existing steel ring (yellow arrow) in the cocking mechanism. This ring has the effect of pushing the cocking mechanism farther left. It is not the most elegant solution, but it works.
